"После смерти Илая, Гордон и Аликс вместе с небольшой группой Восстания отправляются в Антарктику на поиски корабля Бореалис. По пути их вертолет сбивают и они продолжают идти пешком к координатам корабля. Когда они прибывают на место, там уже возведена база Альянса, а сам корабль постоянно гуляет по разным измерениям и временам, так что он постоянно то пропадает, то снова появляется на месте, из-за чего Альянс пока не могут попасть внутрь корабля.
Гордон и Аликс пытаются прорваться внутрь, но их ловят небольшой отряд Альянса во главе с доктором Брином, который уже не доктор, а Советник (Они пересадили разум Брина в тело Советника). Брин очень боится Гордона и ему чертовски надоело жить в теле инопланетного существа, поэтому он раскрыл, что сам заложник Альянса, поэтому он не только освобождает Гордона и его товарищей, но и просит убить его, что он, собственно, и делает.
Вскоре Гордон и Аликс находят тюремную камеру, где сидит доктор Моссман. Аликс хочет её прибить, так как она считает ее виновной в смерти Илая, но та сама в шоке от новостей, поэтому оказываемся в одной лодке. И к тому же, Моссман припрятала на себе ключи Резонанса, которые могут удержать Бореалис в нашем измерении на какое-то время, чтобы проникнуть внутрь.
Группа попадает на корабль после боев с Альянсом и постепенно проясняется предыстория Бореалиса. Но что-то пошло не так, и теперь Бореалис на многие годы застрял между двумя местами и двумя временами — корабль как по синусоиде то влетал в Антарктику нашего времени, то возвращался назад в Aperture во времена Семичасовой войны.
И теперь Гордон и Ко сами застряли в этой синусоиде, видя как Альянс стреляет по ним в Антарктике в настоящем, и как Альянс стреляет по ним в здании Аperture в прошлом. В ходе изучения корабля, команда нашла командный пункт телепорта. Доктор Моссман поняла, что мы можем управлять им и направить куда угодно, в любое время и в любое измерение. Моссман говорит, что корабль надо сохранить и отправить назад к ученым Восстания, чтобы они могли понять как его использовать против Альянса. Аликс же хочет его уничтожить, потому что её отец хотел тоже самого. Аликс придумала план — поставить корабль на самоуничтожение и отправить его прямиком в сердце командиров Альянса до начала Семичасовой войны, чтобы спасти Землю. Они спорят и Моссман решает, что она умнее всех, начиная вбивать координаты центра Восстания. Тут Аликс выстреливает ей в спину и убивает её.
Остался один единственный выход — план Аликс. Она и Гордон ставят корабль на самоуничтожение и отправляют его в центр Альянса, но неожиданно появляется G-Man. И вместо того, чтобы, как обычно, заговорить с Гордоном, он говорит Аликс: "Идем со мной, у нас еще остались незавершенные дела". Они уходят через портал, оставляя Гордона на борту суицидального Бореалиса. Тут остается не понятно лишь одно. Гордона переместили на Землю то ли в будущее, то ли наоборот в прошлое, а может и в альтернативную вселенную. Но суть в том, что его уже никто не помнит а сам он уже не хочет воевать. На этом его история закончена"
В конце своего письма, Лэйдлоу жирно намекает модерам, что они бы могли завершить историю, имея исходник. Сама же команда разработчиков распалась и не работает над Half-Life.
